Honey Toast Café, Akihabara

This Café is famous for its honey toasts. They're beautifully decorated and can be shared among friends or family members.

La Maison du Ramen Bisque, Higashi Jujo

This Ramen Shop is popular amongst the local people. It has only ~ 4 available seats. The Ramen are as good as they look and the service is very friendly. It is close to Higashi-Jujo Station and within a local area, so there won't be many tourists.

食事処門一 in Koenji, Tokyo

This Restaurant is very local. The owner/ employee speaks only Japanese, but is a very kind person. They mostly offer different "Katsu" dishes, which are similar to the European "Schnitzel". My friend and I ordered the pig one and the chicken one, they came with some noodle salad, green salad, rice, pickled veggies and miso soup. Additionally, we were offered green tea.

It's a great deal and the price is reasonable considering there are only ~ 5 seats available.

If you're able to speak Japanese, you can chat with the owner.

Café Honohono in Suginami, Tokyo

If you're walking around Koenji, I recommend you to stop by at this little café. Their fruits tiramisu tastes very good, as well as their ice cream parfait.

The lighting is a little dark for my taste, but their arm chairs are SO comfortable!

Café Nido in Suginami, Tokyo

After taking a relaxing stroll in Zenpukuji Park, it is very refreshing to take a break in  Café Nido.

You can choose to sit either inside or outside on the charming terrace. There's no waiter/ waitress, so you have to order inside. They have a cute little menu with delicious sandwiches and sweets as well as their specialty coffee.

The employees are very welcoming and the atmosphere is nice.
